If i match the eta of a different alliance than the one i am in to kill someone in a seperate alliance, will the nuke affect my units?

No, it wont affect cuz matching The ETA with the nuke doesnt affect ur units but if u r attacking an OP then u should get ur units out after the battle

and i think it doesnt matter if the nuke was urs or theirs what matters is ITS A NUKE ;)
